Well, Prime 3 actually provided an example of technology and mythology clashing with Bryyo and its history of science versus magic, and the effect it had on the planet and its inhabitants. Taking a theme established with the first two games and turning it on its head. Particularly compared to Prime 1. The Tallon IV colony of Chozo were still very technologically advanced, but eschewed anything unnecessary, finding a balance between nature and technology to achieve enlightenment. Meanwhile, on Bryyo, the scientists and traditionalists clashed violently and explosively, the end result being the near destruction of the planet and the end of both science and magic altogether as the Bryyonians devolved into savage beasts.

Along with the concept of the artificial intelligence on Elysium evolving and learning, dealing with dreams of their creators' demise and eventually accepting an existence that, while they might not know if their creators intended it, they were happy with because they were able to do good things for the galaxy. Essentially having the technology itself create a religion, rather than having a religion exist before the technology as is often the case.

Plus everything surrounding the cult of Phazon and Dark Samus.

Damn I forgot about all of that. I really gotta play Prime 3 again. It's been awhile.
