As a certified MLP fan who has done the same, you have me interested.

Surprisingly I've worked on that exact topic in role-playing communities with my friends. Inserting My Little Pony into the mix of action-packed and story-based "arcs" puts an interesting spin on everything. You've got a show of pastel-colored animals, specifically horses, with the powers of magic, flight, and much more. It looks weird at first, but digging into it, MLP is quite amusing. I've stuck to Generation 4, which would be what everyone's most familiar with: the "Friendship is Magic" timeline. The characters are the most memorable, in my opinion, and the story of it all has caught so many users' attention.

For making the stories themselves, you need to keep in mind the characters' personalities and how they'd act towards non-pony scenarios. Take the (main) movie they got, for example; the main group of ponies (+ their small dragon companion) went outside of their homeland in search of the-story-knows-what. We got to see characters that looked apart from what was common in MLP Gen. 4, not being ponies, dragons, or any other sort of mystical-type creature (correct me if I'm wrong). As for reactions, again, it boils down to character personality. I'd say do some research on each character you're looking for and go from there.

Moving on to self-inserts, hoo boy, where do I begin. Back when I first mentioned it in the childhood crushes thread, I had a knack for liking one of the characters. I soon ported this into story form by giving myself a self-insert character named Necro Zera, which, soon, I built a story world for. His background was meant to be "a better version of mine", where he was more successful than I. Necro had his own technology / engineering company, and after heavy experimentation, used the power of machinery to break reality and bring a seemingly-fictional character into his world. Yes, it was a character from My Little Pony, and yes, it sounds somewhat-to-very cringe-worthy, but I believe that, as long as you can make it sound good / interesting, do what your heart desires for a fan-fiction.

Point is, don't be afraid to put in a character or more who is / who are self-inserts. It helped me bring forth what is probably the greatest role-playing character I've ever used, and made me build a bigger connection to MLP than ever. Again, if you can make it sound appealing to other people, you're most likely going to be fine.

...what? you want me to talk about the fan-game section next? nah, i only play fan-games, not make them.
