In addition to what others said, I'd also like to point out Hello's Mario Editor. It has some similarities to SMM, such as the title font and website design. It was pretty popular and had a lot of user-submitted levels. However, it didn't get taken down by Nintendo, probably because it has plenty of unique aspects, such as the UI, some enemies and power-ups, and the ability to mix different types of terrains. It probably wasn't too popular, though. Contrast that to Super Mario ReMaker, a level editor that's so popular it even got a Kotaku article (something that Mario Editor doesn't seem to have). It very much resembles SMM, in areas like the UI, graphics, name, and features. It may have a few new features, such as You vs. Boo races, but despite that the YouTube videos and download links were taken down by Nintendo. All of this should show that it's okay to make a Mario level editor, but not a Super Mario Maker clone. From what you've described, it sounds like you're making a level editor that's focusing on providing elements absent in SMM and using completely new assets, so I think you'd be good.
