Just a fix to the CSS was needed in this case. Refer to this post on the MYBB forums here for more details.

Try it now, I think I fixed it. Should appear as a proper pop-up now.

This might have also fixed other pop-up issues.

Aha yep, this has also fixed the smilies pop-up issue we were having. Nice.

Also I've reverted the Alert button to be a popup now as well, so clearing alerts should hopefully be less cumbersome. Won't know if this works unless someone gives me a 1-up or quote or @Kritter to test
